Can I use the automatic settings in a nikon digital slr, while using a wireless flash trigger?

Ok, I bought a wireless flash trigger that includes 1 transmitter, 1 receiver and 1 cable to a studio flash. My question is possible to use the wireless flash trigger in Nikon's automatic settings, like portrait, landscape, close, etc? When switching to an automatic adjustment of the internal flash appears and does not recognize the transmitter as a flash, I guess. I have a Nikon D90 and a SB600 flash. I do know that I use the SB600 in command mode as an option for a camera flash, I do not like to have the internal flash leave too. Also when using the flash with wireless flash trigger in my professional modes exposed pictures come out very long. I know my settings are not correct so if anyone can advise on what I might be doing wrong would be helpful. I'm new to the DSLR and just want to take good pictures. Thanks in advance!
